Yes! This is exactly the sort of victim mentality that Michael seems to be carrying around with him. The actions of the Atlantis team were, as you said, morally dodgy and pretty dumb in the way they were implemented, but Michael's an autonomous, sentient being who is responsible for his own actions, and it had gotten to the point where there was no way for the Lanteans to co-exist with him without putting millions of lives (including their own) at risk.
